Start by removing the toilet and cleaning the flange area and the underside of the toilet base so the grout bonds to clean surfaces. Apply a thin bead of grout where the low spots are, building up only as much as needed to level the bowl; work quickly because grout skins over as it cures. Set the toilet carefully back down, rocking it slightly to seat the flange and force the grout into contact with both floor and base, then lift the bowl to inspect the shimmed areas and make small adjustments with a trowel if needed. Allow the grout to fully cure according to the product instructions, typically at least twenty four hours, before applying a bead of silicone caulk around the base to seal it. If you must make very fine adjustments after curing, score and remove small amounts with a sharp chisel, then refill and recure rather than relying on compressible shims.
Common mistakes are using too much grout so the toilet sits high and stresses the waste connection, so avoid building the shim higher than necessary and trim excess before curing. Another issue is applying grout on dirty or damp surfaces which leads to poor adhesion, so always clean and dry contact areas and use a primer for very porous materials if recommended by the grout manufacturer. People sometimes forget to let the grout fully cure before sealing or using the toilet which can allow movement and cracking, so wait the full cure time and test stability gently before sealing and using.
